I think she technically is. Her father was publicly impugned as a traitor, and both she and her brother were supposed to be killed along with their father.
But didn’t her brother beg Master Kim to leave his sister alone? That’s probably why he agreed to work along side Kim.
But maybe she might be a fugitive again when Minister Kim finds out she knows the crown prince and so on..
I think the Left State Councillor’s agreement to leave her alone probably isn’t a pardon; it’s just an agreement not to enforce the penalty associated with her supposed crime. She points out to Yul in the last episode that she will have to live in hiding with her brother once he returns (I think either she or her brother said near the border with Great Ming), which suggests to me that she’s still on the run in some way.
